No worries. Had many a rules question myself. To clarify, you quoted this rule:
However, at present, the engine still prompts players to scramble to undefended territories if the attack is amphibious. This prompt should be ignored since the engine will ultimately not recognize such a scramble, even if it is selected.
I believe that is for being prompted by TripleA concerning airbases/carriers for empty land territories.
Specifically, you would be correct that I can’t scramble to Denmark. However I can scramble to SZ 115, per the A&A rulebook:
“They can also be scrambled to resist amphibious assaults from adjacent sea zones, whether or not the territory being assaulted is the territory containing the air base. They may defend against the enemy ships conducting the amphibious assault even if friendly ships are not present.”

Yep, sorry, can’t give you Berlin that easy! ;) The rule is found on page 16 of the Europe rulebook.
Think of it this way.
Japan is amphibiously attacking India and there isn’t any navy there, but UK has 3 fighters and a tactical bomber defending in India. Japan has 3 battleships and 3 cruisers. You can choose to scramble the tactical to block the 6 bombard shots, and most players would. So there you are scrambling against an empty sea zone where there is an amphibious assault taking place.
The same would hold true if Japan was attack Ceylon, although that is less likely, or if the UK was landing in Yugoslavia or Northern Italy, and sea zone 99 was empty but you have figs/tacs in S. Italy and the airbase is operable. And it holds true if the attacked territory is empty–you are defending the sea zone, not the territory.
Again, PtV makes this more complicated by also allowing carrier scrambles, but then having slightly different rules for the carrier scrambles. ¯ _(ツ)_/¯

@Stucifer ahh Europe rule book. I never got into those small theatre games. Hopefully I’ll remember this rule, it has probably hurt me not knowing or remembering it.
@666 Yeah I played Global before playing either Europe or Pacific standalone. I do enjoy the standalone games for face-to-face since they can be completed in less than 8 hours 😂
All the rules are the same between the theaters, of course–They do have some differences in presentation but the bones are still the same.

PtV is a little difficult to keep track of some specific rulings on, because a lot of things reference BM, or change things that BM adds, and there are unique situations the rulebook probably shouldn’t apply to. Example, US boats not necessarily being legal to be in sea zone 33 because it touches a Japanese territory unless they are at war. This is a specific rule from the Pacific rulebook, but in that map there are no islands in the pacific that touch multiple sea zones like they do in PtV.

As far as I know, it’s only that way for balance. Since air bases scrambling to land battles is new for PtV we’d have to ask Adam/RegularJoe.
Would love to let carriers scramble to protect subs and transports, and air bases to scramble anywhere, but I recognize that some limitations were probably found in testing that made the game play better.
I didn’t play back when it used to be no limit to carrier scrambles from a sea zone (so you could have your stack of 12 carriers in sz 27 scramble 12 fighters to protect 31). I can only imagine how nasty that was as a problem. Good that they balanced it down to 3, same as an air base.
