If Japan captures Midway on J1 transports from sz36 could move 3 zones to midway but any loaded units would not be able to unload until the following turn. Am I correct in that assumption?

You’re partially correct. The transports would be able to load and move to Midway in noncombat movement, and the units would also be able to unload. Of course, this assumes that none of those pieces acted in combat movement or combat.

does this mean that you can buffer newly acquired teritories in non combat movement with the exception of aircraft. I was under the assumption that entering enemy territory could only occur in combat movement.

Yes, you can move land units into newly captured territories during noncombat movement. Only air units are prohibited.
You can’t move into hostile areas during noncombat movement. However, if you took the territory during combat, it’s not hostile anymore.
