OK guys, I just asked and Krieghund supplied the answer from a FAQ. You can’t get the definitive answer from the rulebook.
If you want to amphibiously assault from an ally’s transport and you have no attacking naval or air units of your own in the zone, the defender can scramble one plane to make the sea zone hostile, which prevents the amphibious assault but destroys nothing (nothing happens).

Thanks Gamerman, good to know. It seems, though, like a rule that should change–either the scrambled fighter should destroy the attacking TTs or have no effect. But I’ll leave that to those more knowledgeable about the game. At the very least, it would be nice if the AA program reflected the rules.

I agree that the situation of not being able to attack units not active in offense during a nation’s turn is an anomaly. Yet, such are the rules. It’s a very special case anyway.
